Research code structure to prepare for modularization

We need to look at the code and decide which interfaces/classes there will be and how the code will be restructured after modularization. The output from this issue should be a list of classes/interfaces that would make sense to be in the project after it is modularized. This should also include the list of public interfaces the users will be interacting with.
