Removing workflow tool will break MCP experience

### Describe the Bug with repro steps

Configure an MCP Server with a workflow tool.
Delete the actual workflow from the workflows page
Naviagate to Agents - MCP Servers and you would see your other MCP servers
mcpservers.json will still reference prior workflow that was deleted.
