[CLI] The CLI defaults to Functions v2

Description
When we added Functions v3 support to the CLI, we made the decision to default to v2 if the `--functions-version` flag isn't specified. I believe at the time we did this so that we wouldn't break anyone who uses the CLI in their scripts and because v3 was very new.
It seems like we should change this is v3 at this point, is there any issue with that?
