when i active mod_rewrite my home page change, help please

hello i have wordpress of my main domain of cpanel installed in a custom File, i mean it's in public_html/mycustomfile, all is ok i previously configured my wordpress to work in that file,

but when i active mod_rewrite and then i write my domain url it takes me to mydomain.com/mycustomfile(page 404), i guess i need to change something in rules that wp super cache add to htaccess to don't take me to mydomain.com/mycustomfile, someone can help me please?
